These are all the ones I can remember from Azumanga Daioh and Yotsuba@! (from the same mangaka) alone;

Ramen- noodles
Cup ramen- pretty much the Japanese equivalent of Pot Noodles
Saata andagi- sweet deep-fried dough balls, associated with Okinawa
Sukidayo no koe- I'm pretty sure this means 'I Amore you', as featured in the opening theme 'Soramimi Keiki'
Keiki- cake
Neko Koneko- cat and kitten
Amai namida- sweet tears
Yotsuba- four-leaf clover
Yamamaya-an alternative name for the Iriomote wildcat
'Naw'- Osaka-san language for 'no' XD

Bijuu = tailed beast.

Ichi = one.
Ni = two.
San = three.
Yon = four.
Go = five.
Roku = six.
Nana = seven.
Hachi = eight.
Kyuu = nine.

Ichibi = one tail.
Nibi = two tails.
Etc.

Arigatou = thank you.
Hai = yes.
A = yeah.
Ieh (I'm not good with spelling) = No.
Konichiwa = Hello.
Bokua = I (if you're male).
Watashiwa = I (if you're female).
Watash-tachiwa = we.

I learned some of these from Magi (they speak very clearly in Magi, it's handy for learning Japanese), but most of them from Naruto. XP Some of these are actually just guesses.

From Anime and its Musica I learned a lot of the basic rules for pronouncing Japanese words, for example:

"Tsubasa"-- the 't' is silent.

"Sasuke", "Keisuke", "Minatsuki", etc.--- the 'u' is silent.

"Sekai"--- the 'i' is pronounced with a separate sound, 'ee', rather than the 'a' and the 'i' making a sound, together.

Those are a few.

A couple examples of words that I learned:
"Miokutta"- "disappear"
"Kitto" - "surely", "definitely", etc.
