It just seems sort of cliche.
Like SuperSnuffles13 said, Harry's not perfect,
and not everything revolves around him.
I love Harry and I think that in order for the story to work he couldn't be any different, but it is true that he is a little too much of a center of an attention to not be a Gary Stu.
Harry has a little bit of everything and one thing he is DEFINITELY not, is a Gary-Stu. Being a Gary-Stu implies being one of those perfect characters, that has no flaws in the writers' eyes, that can do no wrong, the person who is always the victim, and everything happens to him.
This is not Harry's case at all, and everyone who reads HP should agree with me. Harry is just a normal human beings, with flaws as I have mentioned before. Trying to do his best - and not always succeeding - with the life he has been given, in the middle of a war. Being the protagonist of the story doesn't make him a Gary-Stu. On the contrary, being the amazingly written, ultimate boy becomes grown up character makes him one of the best fictional characters in my opinion.
-But everything DOES happen to him
-He gets all "oh woe that is me!" a lot (though most of the time I can't blame him, but he does get guilty and angsty way too much)
-He gets a happy ending (I know he deserves it, but the ending seemed too good to be true. Most HP fans would agree with me on this)
-One of human kind's biggest flaws is selfishness, and for the most part he doesn't have any...something that doesn't make any sense since EVERYONE has selfishness inside them
...That's all I can think of right now (BTW I'm not arguing for the fact that he is one, it's just I want to show you WHY I and others think that Harry is one at first glance)
Honestly, I agree with bri-marie, GD and cassie: that he seems one at first, but his flaws outweigh his Stu-ness
well, he is the center of the story.
