Well Most recently in my games I haven't,but in my past games I have..like I've captured Thunder "Zapdos",Fire "Moltres" and Freezer "Articuno" also Mewtwo (Fire Red/Leaf Green) then Rayquaza,Groudon and Kyogre (Ruby Sapphire and Emerald)..and Entei as well in Gold!..and that's all.

You pretty much have to be terrible to not catch the ones in the storyline, Dialga and Zekrom as examples. I have caught all but the special event pokemon legitimately and cheated the special event pokemon in just to catch them.
