The scene in GoF when the trio chatted about the ball instead of studying. Severus hit Harry and Ron but he didn't do so with Hermione. He never slapped her while he did his best to do so every occasion possible on Ron and Harry (OotP, for example).

In CoS, when the trio spinned a yarn to explain why Harry had not been seen at dinner, as per Severus' memories. "Yes, Ms Granger ?" He has an almost... caressing tone when asking the question.

In HBP (the book), Hermione explained the nickname Severus had chosen. Though she did not approve the potion book content, we can feel her respect and admiration of the man. Also, when she vindicated Severus to Harry, when she told her friend that he and Severus shared the same analysis about the Dark Forces. (Further to Severus' speech about the Dark Arts - which did not make it into the movie, alas.)

That's what comes to my mind.

Maybe there will be a compassionate gesture from her when Severus dies in the Shrieking Shack in DH...

And when at the Yule Ball, when Ron tells her, "He's way too old for you!", I like to imagine they're discussing Snape, not Krum!

In HBP Hermione says " I have to go vomit," when she sees Ron and Lavender in the hall. I just thought it was a funny coincedence.
